If I am unable to bring my foot to neutral with the knee bent, what are the odds that PT will help?

Regarding your flatfoot prevention question. The chances are greatly decreased-since if there is no ability with all tissues relaxed to put a foot into a "neutral position", bone can't be stretched.
Normally the Achilles tendon is not tight in flatfoot, but rather a weak peroneal longus muscle. That may be the muscle to work on. A tight Achilles usually produces a high arch.
